W 1694 roku bp Bossuet sprawdził teksty Guyon pod kątem ich doktrynalnej poprawności i znalazł w nich 30 «błędów».

W 1698 roku umieszczono ją w Bastylii, historycznym więzieniu Paryża. W 1702 roku została wypuszczona z Bastylii, ale została wypędzona do Blois, gdzie spędziła pozostałą część swego życia. Pozostawiła po sobie 60 tomów poezji i prozy w większości napisanych w więzieniu. Pisma jej zostały opublikowane w latach , autobiografia 1720.
